Shanahan told reporters he felt the team was "totally good" as of Wednesday but needed a few days of recovery after returning from last Thursday's 27-7 victory over the Los Angeles Rams in Melbourne.
"Speaking for myself, I felt like crap all weekend," Shanahan said. "We had two days off, and I did not feel right. Took a few days. I think I was good by Monday.
"Talking to some of the guys, some guys felt fine right away, some went through the same stuff, but I think we're definitely all good by now."
There is a 17-hour time difference between San Francisco and Melbourne, in which the 49ers arrived a week before the season opener.
Niners fullback Kyle Juszczyk recently told The MMQB's Albert Breer it took him "about three days" to adjust after arriving.
The Rams took a different approach to the time zone change, arriving in Melbourne at dawn the day before the game as part of head coach Sean McVay's efforts to keep his team on California time.
That theoretically could make jet-lag recovery ahead of Week 2 easier, but it didn't pay off in Australia. After taking an early lead on a second-quarter touchdown, the Rams did not score again in the blowout loss.
Both teams' struggles with the time changes raises a potential obstacle to what NFL commissioner Roger Goodell has repeatedly said is the league's hope of someday expanding outside the United States.
For now, Shanahan and the 49ers will focus on playing their first home-country game of the season Sunday against the visiting Miami Dolphins. Kickoff is scheduled for 4:25 p.m. ET in Santa Clara.
